It was encoded using the newer x265 3.6, if I use the old 3.5 build with the same settings the output plays perfectly, probably a bug in the newer build, thanks I will try to report it. This is an "issue" with many Kino Lorber discs. They have that 11 second lead in with just video and nothing else.
Just skip the first m2ts and forget about the logo.

I've got an LPCM audio file which has -66ms in its filename. Will this automatically be added to mkvmerge or do I have to add it manually?
